My system was fine after installing Fedora, Sabayon, and Uberstudent. I had a grub menu with all three (Sabayon was the last installed so it handled the grub menu). Then I looked at "five things to do after installing Uberstudent". The first is to run update manager. After running this fedora and sabayon are not on grub menu. I tried "update-grub" but it still doesn't see the other systems. Do I have to manually modify the grub menu? Thanks in advance for help!

A system with both Fedora and anything Ubuntu-derived (and very probably any other non-Fedora-based Linux systems) is a bit tricky.

Try booting in to the UberStudent live disc and go to Applications > System > Administration > Boot Repair and run it.

If that does not fix the issue, you will have to fix it using Fedora--I had to do this once when I learned the hard way about getting Fedora to coexist on a multi-boot system. It may be easier to just reinstall everything again, making sure you install Fedora this way. Still, after updates to grub or the kernel in anything Ubuntu, the issue will return.

I myself avoid most troubles like this by simply using VirtualBox in UberStudent, i.e., having it be my main "Host System." I have over a dozen "Guest Systems" installed inside VirtualBox in Uberstudent, including Windows 7 for rare instances. The only time I really ever need to boot in to a different system is if I am building packages for a different architecture. Using VirtualBox does has some shortcomings if you are a developer and are developing inside a host system (e.g., symlinks created in the guest system will break when run on the host system), but most users never have to worry about such a thing, and there are workarounds regardless.
